I had the same problem when my clients created  the sites, pages and want to
sort them according to their wish.So i created an additional custom  site action
UI where the entire site  structure will be displayed in a TreeView. There they
can sort,order,hide the sites,subsites,pages created in sites.Finally i am
storing all the values in an xml file.So for, left and top navigation i am using
this xml file to display the navigation. Then i created 2
webparts(leftmenu, topmenu) and placed that webpart in master pages. When i use
Sharepoint top navigation many tables are created which is taking longer time to
load the page.So with the custom webpart,i am using the custom styles(mostly div
tags) and it renders fastly.
This is the approach  i have implemented for 2 of my clients.I dont know whether
it is a good option, but i am continuing using that.

If anyone has any other appraoch or any enhancements in this approach, let me
know.
