Is there a guide available for mapping functionality?

I am wondering if anyone knows how to map the functionality from the
manifest.xml file generated when creating a custom site template (stp)
file to information that I might include in a master page or feature.

1. I created a site collection with the functionality I wanted
enabled and then saved a site as a site template (stp).

2. I renamed the stp file to .cab and unzipped it to view the
manifest.xml file.

3. I reviewed the file for some of the items I added. One example is
enabling the treeview navigation and found
<EnableTreeView>1</EnableTreeView>

4. I am looking for some information on how I can use a feature or
code in possibly a master page to enable such functionality as well as
some other defaults that I set, such as not inheriting the top link
bar, etc. that are not by default enabled out of the box.
