Struggling to resolve events on machine

Yesterday I upgraded our production sharepoint machine from service pack 1 to service pack 3. Afterwards, I began getting an event id 5555 that said that while trying to sync the farm, it was finding duplicate sites for http://myfarm and http://myfarm/mysite.

The first URL is the farm portal. The second one is a site collection that exists but does not appear to be used; the mysites that exist are all site collections under the farm web app that start personal/LOGIN (where LOGIN is replaced by the individual's login string).

The event says "this is likely caused by restoring a site collection". But we have not done that - at least, not in the 3 years that I've been site admin. Someone before me might have done it - I don't know.

But we didn't have these events before the upgrade.

Has anyone else encountered this and discovered a workable solution?
