Sites directory in MOSS 2007

If my memory serves me correctly, deleting the sites directory in SharePoint
Portal Server 2003 and then recreating it didn't always work properly because
there were certain parts of SPPS that were hardwired for an internal ID number
that represented the sites directory area.

Does the same issue - or a similar issue - arise with MOSS 2007? If the sites
directory in a publishing portal has been deleted, can we just recreate it and
it will work, or do we need to start from a clean OOB publishing portal?
