I just read a blog where it says removing a feature  doesn't remove it
completely but we have to manually check the files. I think this is what
I am facing.

Can someone please say what do I need to do to make sure that my feature
is completely removed the site.

What Feature did you activate?

Have you deactivate it? If not, you can use stsadm to force the deactivation of
the Feature:
technet.microsoft.com/en-us/library/cc262680(TechNet.10).aspx

Module Features will orphan files that are virtually copied into the content
database but that doesn't sound like the issue you are facing.

It's a self developed feature.

Can you please say what is the difference between deactivate and retract
feature...??

I however did retract and then delete.

The Feature life cycle uses the following verbs:
InstallFeature - Start showing a Feature in a given folder under
..\12\TEMPLATE\FEATURES\ within the UI
ActivateFeature - Begin using the functionality within a given scope
DeactivateFeature - Stop using the functionality within a given scope
UninstallFeature - Stop showing a Feature in a given folder

The WSP CAB Solution life cycle uses the following verbs:
AddSolution - Copy the WSP CAB into the database so it can be managed within the
Solution Store
DeploySolution - Begin using the functionality within a given scope
UpgradeSolution - Retract and Deploy
RetractSolution - Stop using the functionality within a given scope
DeleteSolution - Delete the WSP CAB from the database

Is your Feature being deployed using a Solution?
