Site Content and Structure - Document folder structure do not match

I have an issue when viewing "Site Content and Structure".

Here is the situaton:
Under a Subsite, there are multple document libraries, each library has multiple
folders. When I get to the library level, the folders in left pane (some folders
are missig) do not match the folders in right pane (has all the folders).

Can someone help to explain why they don't match? Are there any fixes for it?
