Sharepoint images showing red-x

In effort to try to increase the timeout of sharepoint, we made the following
IIS and ASP.Net changes:

Connection time under WebSite tab
Session timeout under application configuration
Cookie timeout under ASP.NET configuration settings

And when i did that, now it is causing all kind of issues with our images and on
the aspx pages.

It is showing red-ex in bunch of places. The place where it shows Welcome user
and usually you would click on it to Sign out or log in as another user, it has
a red-ex to the right of that. Also on the annnouncements webpart, it showing
red-ex where you would have normally have the arrow to get to web part menu.

I found an article where someone else had the similar issue and they fixed it by
updating the metadata.xml file but that file is locked and i am not able to
update it. I was going to try to restore from backup but for some reason this
file does not get backed up even with our full backup. I am assuming that is
because this file is locked all of the time.
