Securing Web Parts

We have some web parts that together form an application on a site.
With the site all set up now, we do not want those web parts to show
up in any gallery anywhere else in the portal. Is there a way to do this?

Don't put a dwp in the manifest. When you add them add them via an import? You
can delete out of the /wpresources folder, but it's not the best idea...

They already have been added to the site, and they all had
dwp's, when they were installed.
What would happen if they were deleted from /wpresources?

It shouldn’t cause an issue … however, it might be better to remove them and then re-add them with new manifest.xml files that don’t add the DWP. That way you know there won’t be issues.
