Searching and Indexing on a portal with a SQL Cluster backend

We seem to be having trouble getting the default index and search
capabilities to work the same in a medium farm environment with a SQL
Cluster back end database as a small (single server) environment where
the SQL server is installed on a non-cluster database. Once the base
install is done and a default portal is created I can search and return
content from linked wss sites, but not from listings within the
portal. When I do the same on a single server installation I get data
from both a linked wss site and listings within the portal. I have
walked though as many settings as I can find in SharePoint and they
both appear to be configured the same. I am sure there has to be
something we are missing. Is there something special to consider with
a cluster that may be different...?? I am sure it is possible that I
am also missing something stupid so please do not be afraid to ask me
to go through the basics again...
