I had to reorganize a site collection on SPS and I was wondering will
the search clean itself up?

Example I have double results displaying for WSS. One works and the
other doesn't.

Have you "reset" your indexes?

A reset should definitely help, but I'm also wondering if you've done a full update on the index(es). That is one of the few reasons to perform a full update - renaming of a file...

What does "reorganize" mean? Yes, over time, depending on how
aggressive your crawl schedule is, the index will be "cleaned up". To
clean it up more quickly, simply reset all your indexes, then select
Full Update on all your indexes and this will clean  them up immediately.
