If you migrate a site is it possible to then go into the site and change
the page layout of the default.aspx page?

/Pages/Forms/AllItems.aspx

Is still referencing the layout from the previous site. If we move or
delete that site, will we lose these pages?

The only list that page layouts can input metadata too is the 'pages' document
library. That's what layout pages are designed for.

You could use InfoPath, or using SharePoint Designer just create a page and add
the DataForm web part to the page pointed at the list you want to populate.
