After installing the AKS, I've created a new website using a blank template, choosed the AKS_BlackBand.master and the Aks_Band_Blackband.css.

In SPdesigner removed the search control from the default.aspx. However when previewing the site, the default.aspx still has some <script/> tags and none <noscript/> equivalent. This generates an accessibility error.

Is there a way to have a <noscript> tag for every <script/> ? Where can one configure this?

Unfortunately for you, there is no way to get rid all of the script elements by using the standard configuration settings. What you would need to do, is to create a HttpModule which would either remove all these scripts  (what could lead to breaking the SharePoint functionality) or add a noscript element to each script element.
