Use NLB on WFE, then don't

If I have sites I setup to use NLB on WFE servers and change to not use
NLB and have just one WFE and then change back again at a later date,
will there be an issue with the file structure on the WFE servers when
NLB is reintroduced?

As long as al of your Alternate Access Mappings are changed
appropriately you should be fine.

I am not using Alternate Access Mappings

I was going to change  DNS to point to a different IP to take it out of
NLB. My question is, if I stop using NLB, any thing changed in IIS on
one WFE we not be changed on the other WFE and when I go back  to NLB,
what will happen?

WFE sync content sync is generally not dependant on NLB - changes should
sync to all servers  in the farm even if you are only accessing one of
the front ends.
