Managing Crawls of Site Directories

Does anyone know how sites are collected for search indexing? We
have the list of sites that appear in site directories across the
portal, but that doesn't seem to sync with the list of actual sites
that are crawled? Also, is there a way for sites to opt in or opt
out of search other than via the Manage Crawls of Site Directories
page in the Portal Site Settings?

The sites  in the sites directory, are, by default, just the root site
for each site  collection. If the root site is listed in the sites
directory, the gatherer service will crawl the entire site collection.

We have a situation where some of the sites  (top
level) listed in the site  directories are not being crawled. What
could be the possible causes of that?
