I assume you are linking to a doc  that has been uploaded to a doc lib, is this correct? If so you probably just need to change your link to reference the internal path within sharepoint as apposed to the external reference (www.sharepointserver.com/file.doc )

Do you have single sign on configured and running on your sharepoint
server?

If not a common way to get around forcing users to logon when opening
documents or moving from site to site is to have them add the
sharepoint site into trusted sites or local intranet under Tools-
>Options->Security->Corresponding area to add. I recomend the local
intranet area as it allows for popups. Many of the companies I have
worked with put there sharepoint site in Trusted sites through their
active directory policy. However, this since sharepoint uses many
javascripts and pop-ups you should get better results from local
intranet.

If your users are not coming in through a VPN or are not inside the
corporate network behind the firewall (basically they are outside the
firewall hitting a server in the DMZ) then they still might have to
continue authenticating.
