Issues indexing later versions of PDF documents

Has anyone been experiencing problems indexing later versions of PDF documents?
Our users have noticed problems since July 2009.

Our users are unable to locate certain PDF documents in SharePoint search when
searching on terms within the document. They can find the document if they
search by metadata such as title. The documents have been processed with OCR and
are searchable within Adobe.

On further research we've found that the problem is not limited to SharePoint
and other systems that use Microsoft Indexing Service and
iManage/Interwoven/Vivissimo are also affected.

It seems like some, but not all, of our documents created with Acrobat Distiller
8.1.0(Windows), Acrobat distiller 9.0.0(Windows), Adobe 9.0 Paper Capture
Plug-In etc. are having issues. Version 8.0 and previous seem to be fine.

We have tested with Adobe iFilter versions 5 and 6, and strangely, version 5
seems to return more results than does 6. Adobe's web site states that 6 is the
latest iFilter.

Adobe stopped shipping iFilters as a separate package. You get the latest
iFilter by installing the latest version of Adobe Reader.

The exception is that they have released a standalone installer for a native
64-bit iFilter for index servers. iFilter version 9 for 64-bit is available at
www.adobe.com/.../thankyou.jsp

I just tried with reader 9 and am getting the same results. These documents  are
still not being indexed properly.

Did you uninstall and re-install the iFilter?

We are running MOSS on 32 bit servers, so I believe I need to run the latest
Adobe Reader to get the latest iFilter functionality.

We are having the problem across all systems here, not just SharePoint, so I
tested on our simplest system: Microsoft Index server which is native to the OS
plus Adobe Reader 9.

I uninstalled iFilter 6, deleted the catalog, rebooted, installed Reader 9,
rebooted, recreated the catalog and did a full index.

Some later pdf versions  are coming in, but not all. We get the same behavior as
we got with iFilter 6.

Have you tried the FoxIT filter on the same files?

This worked great and all of the files that were not coming up
are now being returned from search.
