Issue with granting permission to sharepoint site

I have got a Sharepoint site and have some 5-6 document libraries
under this site. When a new user tries to access this site, he gets
access denied to this site(as expected).
When he requests access for this site, the administrator gets a mail
in which the administrator gets a link to grant him access(as
expected). However, this link is granting access to a document library
inside this site and not the site itself. How do you think this is
possible? I am getting confused as to why such a situation is
occuring.

Is it possible the user  was clicking on a direct link  to the document
library? If so, the access  request will be at that level rather at the top
level site.
