Issue with granting permission to sharepoint site

I have got a Sharepoint site and have some 5-6 document libraries
under this site. When a new user tries to access this site, he gets
access denied to this site(as expected).
When he requests access for this site, the administrator gets a mail
in which the administrator gets a link to grant him access(as
expected). However, this link is granting access to a document library
inside this site and not the site itself. How do you think this is
possible? I am getting confused as to why such a situation is

Check the permissions on the document  libraries and make sure they
are inheriting the permissions from the site. It sounds like the
document libraries have their access  permissions set, thus SP is
getting confused.

How many times has this happened? To me it looks like some one who has access
rights to this doument library sent a user  who does not have access  to this
site document  library link  and the user tried to access it and he got this
message and he requested for the permission  for this document library. This
doument library might have been assigned with unique permissions which is not
inherited from the parent.

Even when a user does not have permission for the site, he can access the
doument library if he has permission for that library through a direct link to
the library.
