Difference in permissions

I was wondering what the differences in permissions are in within a Site
Collection between a Site Collection Administrator, and the Site Owner of a Root
site in a Site Collection? (It seems to me that both of these would have the
same permissions within the Site Collection.)

They are different. The primary difference  you will see is that the Site
Collection Administrator has access to the site  Collection Administration
links in the site settings page and the Site owner  of the Root site does
not. Being the owner of the site collection  root site does not give you the
ability to manage the site collection itself, just all the contents of the
site collection.
