Deploying ASP.NET Web Applications Under SharePoint VirtualDirectory

We had a discussion a few months back on how to deploy ASP.NET Web Applications
under MOSS 2007 (this was with Susan Lennon @ Fleet Forces Command in Norfolk
VA). You mentioned the use of a SP Timer Job deployed as a feature. I've got
decent implementation of that running now, but here is my current issue.

I deploy all the files (aspx, aspx.cs, ascx, ascx.cs, etc...) as <RootFiles />
in my manifest.xml and I have my core dll that gets put into the GAC. My feature
when activated copies the files from the 12 hive to a sub-directory under
SharePoint's virtual directory (C:\inetpub\wwwroot\wss\VirtualDirectories\...
and after I set the newly copied directory as a virtual directory and
application in IIS, I'm getting the following error.

Server Error in '/XXX' Application.

Parser Error
Description: An error occurred during the parsing of a resource required to

and modify your source file appropriately.

Parser Error Message: Could not load type 'XXX.YYY'.

From what I've read online, it might be due to the fact that this web
application isn't being compiled properly. I'm not too familiar with what
Visual Studio does to build a web application, but I don't think my deployment
is managing this process properly.

Would you have some thoughts on what I need to do to get this web application
deployed out using a SharePoint solution & feature?
