Changing the link sent in an alert

I have sps 2003 sp1 installed.

The link that goes in the alert on wss sites and portal is:
http://machinename:xxxx/sites/abc or http://machinename:xxxx

Which is fine.. But now we also have a valid url for the above: eg.
http://mydomain.com/sites/abc" target="_blank" rel="nofollow">http://mydomain.com/sites/abc or http://mydoman.com

Now ill like to replace the original url (which is the url used when
accessing it on LAN. the port one) with the http://mydomain.com/sites/abc" target="_blank" rel="nofollow">http://mydomain.com/sites/abc

I did come across an alternate address setting in the SharePoint central
admin.If I change that.will it have the desired affect.or is there any xml
file that I can tweak.
