Best practices of share point portal develpment

I am totally new to the world of share point.
We got a requirement from client stating that we have to use share
point as launch pad for our application. And it should provide SSO
and also integrating with ADS(Active directory).

So if I consider this as requirement then my understanding about
launching application is, we can have 2 ways:
1. Have your application embedded in the Share point portal itself.
Where share point portal menu (main menu bar and left hand side
pane) and your application will be displayed in same window.
2. Have link for your application on share point portal in which
case share point portal will disappear and instead your application
will get invoked or it will remain there in other window.

Among above two ways I want to understand the pros and cons of each
way on the basis of various factors like
1. Development efforts
2. Look and feel of UI
3. UI level impact
4. Compatibility of each way for integrating application with other
5. Performance
6. And yes definitely best practices level. Like which one will be
best when.
