What is the best, right, way to remove old back ups from our MOSS 2007
server? We're running out of space on our backup directory and need to
free up some.

I don't know of an official answer, but here is what I know to be true:

1. You can simply delete old folders in the backup  directory and
the existing ones will still restore

2. If you delete the most recent directory, you must then specify
the backup ID, or it will fail (it uses the last successful backup by
default)

3. If you delete a folder, it does not remove  its entry in the
spbrtoc.xml file

4. I don't know a way to 'prune' the .xml file, and according to
the following link, you shouldn't do it manually

technet2.microsoft.com/.../5a39029f-0939-452b-ac
d2-44ff87e7ff711033.mspx?mfr=true

5. Technet recommends moving/deleting the entire structure,
including the spbrtoc.xml file
