Backing up and restoring a top level site with sharepoint designer

In backing up a site with SPDesigner and attempting to restore it with
the same, we found that we could not restore the root level site.

The problem we ran into with it was if there was no site in the
application pool yet, we were getting an error that there was no
vti_bin_aut\author.dll when we tried to create an empty web there which
to restore. But if we did have a website at the root level, we got the
error that we could only restore to an empty web site.

So we have temporarily settled for having the restored site live one
directory down from where we would like it to be in a directory called
home.

The question is, if you are backing up a top level site in an
applicationpool, how can you use SharePoint Designer without running
into this problem?
