ASP.NET custom controls in SharePoint

We have an ASP.NET 2.0 application that is comprised of six
WebParts on one major page plus a couple of pages used for dialogs for
commands kicked off from the web parts. We also have all of the
images and css in themes under the App_Themes directory at the base
virtual directory of the application. There are SkinIds used to set
the ImageURL and a few other properties. We have customers who would
like to use some of these parts in their SharePoint sites on custom
pages. I have been able to get the parts displaying on a page in
SharePoint but I'm having difficulty figuring out where to put these
various components the parts need (pages, skinfiles, theme files).
The SkinId isn't exposed for editing in the web part editor so that
may need to be surfaced as part of this.

If you have done this or have any ideas, I'd really appreciate any
guidance you might have to offer.
