We have one portal that is accessed internally via http://servername and we have
setup a web  site that uses SSL and is accessed via https://FQDN In Central
Administration we configured the alternate url for the default web site  to
https://FQDN

All we did was Extend the https://FQDN web and point the other server  to it. The
https://FQDN site is only available to our internal  Domain users. It comes in
handy when they travel.

Can you clarify what you did? I don't follow. Much appreciated.

alternate web ports: 81 and 443 - WSS extended,

SPS CEntral Administration page: click on 'Configure alternate portal site  URLs
